Kyoto, AD 995. Following a secret meeting between Fujiwara no Michinaga and Abe no Seimei, Minamoto no Yorimitsu and his men are ordered to defeat Shuten-doji, the demon living on Mount Oe. Their path is blocked by an enemy unlike anything they have seen. It is the Time Retrograde Army, sent by historical revisionists who seek to alter history. Mikazuki Munechika and his fellow Touken Danshi, sword warriors fighting to protect history, rescue them from this peril. But Yamanbagiri Kunihiro, who enters the demon's stronghold ahead of the others, receives Shuten-doji's dying curse and vanishes in a burst of light.

Tokyo, AD 2012. On her way home from school, Kotone hears an unfamiliar sound. Drawn towards it, she finds a sword fighting an ominous shadow. Bewildered, she follows a mysterious voice and speaks its name: Mikazuki Munechika.

Meanwhile, people in cities across Japan are suddenly losing consciousness. To resolve these inexplicable incidents, Yamanbagiri Chogi, a sword warrior dispatched by the Government of Time, appears at the Cabinet Secretariat's National Security Bureau. He announces the start of a special mission, including the capture of Yamanbagiri Kunihiro, who is suspected of involvement. Responding to this request, sword warriors gather from one honmaru after another.

What fate awaits the vanished Yamanbagiri Kunihiro and Mikazuki Munechika as he pursues him? What is the Time Retrograde Army's true objective?
